After not knowing Fox Mulder's whereabouts for the last year, Assistant Director Skinner and Agent Scully learn he's being held for the murder of a military man he couldn't possibly have killed: Knowle Rohrer, one of the government's secret super soldiers. With Skinner acting as Mulder's defence, people who Mulder has dealt with during his last nine years as an FBI agent testify on his behalf. But the military tribunal isn't interested in the truth. At FBI Headquarters, Agent Scully is summoned to Deputy Director Kersh's office to identify a collection of strange symbolic rubbings. Although Kersh refuses to discuss the rubbings, Scully secretly thinks they are from a spacecraft found off the coast of Africa two years earlier. When Agent Reyes and Agent Doggett discover the rubbings are from a second spacecraft, Scully is convinced the symbols provide answers about the existence of her son, William - a belief that is frighteningly confirmed when William is kidnapped by a UFO cult that also believes in an unearthly connection between spacecraft and child.
As Scully prepares for the birth of her baby, a growing number of people are also secretly preparing. From the nurse Scully's mother hired to Alex Krycek, All are mysteriously concerned for the safety of Scully's unborn child. Krycek claims the baby is a threat to the aliens and offers his help, but his final confrontation with Mulder and Skinner ends in violence. Meanwhile, Scully and Agent Reyes flee to an unknown location only to have aliens descended upon them claiming Scully's baby as their own.
The FBI is alerted when a young woman is abducted the night before Agent Mulder is discovered near death in a field outside Helena, Montana. Although his claim seems unbelievable, mounting medical evidence causes Scully to fear that newly found abductees who haven't been saved are about to undergo a startling transformation.
